This is an issue indeed. Is that why one cannot connect the center handle of an ellipse to the central CP of a line ? What is your proposed solution? What about a disconnect modifier key ? I think of something like if you drag and drop an handle of a selected object in such a scheme it disconnects from the other object's CP.
